What do BLAST, FASTA, multiple sequence alignment, and protein motif searching have in common? All use evolutionary theory as the basis for their assumptions. An understanding to the evolutionary theory is therefore critical to appropriate interpretation of bioinformatic results. It is important for a gene family identification, gene discovery, identifying the origins of a genetic disease, characterization of polymorphisms and many more. In many cases, the researchers must expand their analysis further to include additional evolutionary analysis. Although many phylogenetics algorithms procedures and computer programs have been devised and their reliability depend on the type of data. Here in this book some crucial issues have been discussed which will be very important for the researchers and especially the students to start the phylogenic analysis.
